Chapter 1

This paper is SO SO CLOSE to being all wrapped up. A few coauthors said they wanted to take a final look early next week before I re-submit it to Wiley Ecology and Evolution (revisions are due June 28th).

Chapter 2 –> Multi-species

Goals:

  1. Revisit DESeq2 analyses and ensure that all the models make sense.
  2. Finalize current results
  3. Draft paper.

Chapter 4 – FHL Eelgrass + mussels + V. pectenicida project

Goals:

  1. Extract DNA from 2026 filters; eelgrass swabs; mussel tissues; mussel swabs.
  2. Run on qPCR targeting V. pectenicida
  3. Make results figures
  4. Draft paper.

*note: include the results from 2025 experiment too.

**note: I’m calling this “Chapter 4” because this was the plan for it to be Chapter 4 because there’s likely going to be a third chapter (“Chapter 3”) that expands on something to do with the multi-species dataset or looks into the microbes from the DNA that was co-extracted from Chapter 1 or Chapter 2 samples. So in terms of the order of chapters in my dissertation, this project is “Chapter 4”.

Coyle Crab Paper

Goals:

  1. Submit to a journal (note: DONE 2026-06-17!)

Degree Milestones: Stats Tutorial for Qualifying Exam Question #3 Re-Do

As part of my quals, I have to re-do one question. It’s a statistics and experimental design question. This summer, I’m doing a 7-part Statistics and Experimental Design tutorial with Chelsea and Jen (the committee members who wrote the question). This involves me reading a few papers and several textbook chapters per tutorial section, and then meeting alternately with Jen and Chelsea for each part to go over the concepts.

Then, I’ll re-take the question (one 8-hour day of exam time) in what will likely be August.

How I’ll achieve the goals and schedule my summer!!!

The spreadsheet lists tasks (separated by the five sections of goals listed above) and they are schedule to be done in specific weeks of specific months (green x’s). If they are completed, there’s be an orange “yes” next to the task.

Scheduling:

I’m waiting on some lab supplies to arrive, but once they’re in, I’ll aim to do 2-3 days/week of lab work (DNA extractions and/or qPCR), and the other 2-3 days will have data analysis and writing scheduled.
